You can actually customize Pydio in the Community free version, many corporations do so: but you have to keep the Pydio copyrights in the community version (and you get a dedicated customization tool in the Enterprise distribution to make it more simple).
Regarding the cost comparison with off the shelf cloud solutions, it will mostly depends on your choice of infrastructure, the level of security you require (and how you would price the savings of avoiding data breaches...). Broad subject...
